A PhD student position in microbial eukaryote diversity and genomics is available at the department of Organismal Biology, Uppsala University. Start date as soon as possible.
The Department of Organism Biology teach about, and explores the evolution, development and function in whole organisms. We study the deepest branches of the tree of life with the help of bioinformatics and experimental molecular techniques. Research about how chemicals of anthropogenic origin interact with cellular functions and cause long-lasting adverse health effects in humans and wildlife is also performed. Duties/Project description: Microbial eukaryote parasites are very diverse and widespread across the eukaryotic tree of life, but our understanding of these important organisms is mostly based on a relatively small number of species in pathogenous groups (such as Apicomplexa or Microsporidia). Other groups, composed partly or exclusively of parasites, have thus far eluded in depth investigation.
In this FORMAS and VR- funded project, we propose to shed light on one such group of poorly characterized parasites, Ascetosporea,that is known to cause mass mortalities to many farmed and wild marine invertebrates, including shellfish of important economical values. Yet, due to previous technical limitations, we still lack even the most fundamental knowledge about their biology. To fill this gap, we will use cutting edge methods to obtain crucial new data on important but neglected parasites. We will use a top-down approach to first evaluate the presence of various ascetosporean parasites in environmental samples and investigate potential lifecycle stages in various invertebrate hosts. We will then focus on one parasite type and subject hosts of commercial value in Sweden, i.e. the European flat oysters and blue mussels. We will obtain first genomic data for the pathogen Marteilia refringens in order to identify genotype-specific differences linked to host specificity. Altogether, this project is a step towards a better understanding of uncultured parasites in relation to farmed and wild hosts, particularly relevant to the growing aquaculture industry in Sweden and worldwide.
The PhD student will work under the main supervision of Dr Fabien Burki (http://www.iob.uu.se/research/ systematic-biology/burki-lab/), in the Systematic Biology Program at the Evolutionary Biology Centre (EBC), Uppsala University. EBC constitutes an exciting arena for multidisciplinary research in evolutionary biology in a broad sense, housing some 300 scientists and graduate students. The scientific environment with numerous seminars, journal clubs and social activities offer excellent possibilities for contacts and collaborations. Local platforms for high-performance computational analyses (https://www.uppmax.uu.se/projects-and-collaborations/compute-and-storage/), and sequencing (http://www.scilifelab.se) ensure immediate access to state-of- the-art technology.
Requirements: To be eligible for a PhD-student position the applicant must hold a master degree in Biology or equivalent. Experience working in the lab is required, in particular experience in invertebrate anatomy, protozoan parasite identification, and field sampling are a must. Further experience in bioinformatics, genome analysis, and phylogenetics will be considered a strong merit. The ideal candidate is highly motivated and can work both independently and as part of a team. High standard of spoken and written English is required.

Position: The PhD-student position is a 4-year appointment, and the candidate will primarily devote the time to his/her own research studies. Other departmental work, such as teaching or administration can be part of the position (maximum 20 %). Salary placement is in accordance with local guidelines at Uppsala University.
