Reconstruction of molecular structures by crystallography and cryo-EM allows us to visualize fundamental processes of life, but with varying levels of detail. The inherent variation and dynamics that occur on these small scales manifest in the data, but are typically considered a nuisance to interpretation. While great strides are being made to better account for this data through different models and modes of data analysis, fundamental tools to estimate properties of the reconstructions still do not exist. Here, OCCUPY is presented to adress some of these shortcomings, amenable to directly quantify compositional variations in macromolecular reconstructions without the need for an underlying molecular representation. It employs a rapid spatial filtering procedure capable of supplementing current processing pipelines and providing quantified analysis of e.g. ligand occupancy.
