Microbial eukaryotes play essential ecological roles, yet large-scale ultrastructural data on their subcellular architecture remain scarce due to culturing and microscopy limitations.

This talk will present the ongoing development of an open ultrastructural cell atlas built using expansion microscopy imaging, spanning 200 species and contemplating around 30,000 3D images. The atlas combines high-resolution imaging with deep learning-based segmentation, data management, and reproducible computational workflows.

The talk will discuss approaches to generating training data, building scalable analysis pipelines, and structuring data management to provide the research community with an openly accessible resource for exploring subcellular structures across the diversity of the eukaryotic tree of life.
